Yes, you can put a thermometer in the tank with a ball python, it's a recommended thing to do and it's actually better if you put two, one on the hot side and one on the cool side so that you know the exact temperature of both sides.

Keeping track of temperatures is a good thing to do, it lets you know if your ball python is experiencing the appropriate temperatures or not.
