Scale rot is caused mainly by improper care, if the temperature inside the enclosure is too cold, and if the humidity is way too high this causes scale rot in reptiles. Cold temperatures and high humidity are perfect breeding grounds for bacteria and other germs. When the humidity is way too high and it's too cold, the substrate never fully dries, this makes your reptile susceptible to scale rot. 

Unsanitary living conditions are also a cause of scale rot, if the enclosure of your reptile isn't being cleaned on a regular basis, your reptile is at risk of getting sick.

Vitamin A & C deficiency can also contribute to the development of scale rot, having this deficiency can make your reptiles more susceptible to getting scale rot.
